The Columbus cafe in Hall 3 near Gate 30 just refilled my bottle for me.

I just asked cafe Columbus at Basel Airport if they can fill my water bottle and they did without any problem.

There is a water fountain on the ground floor near gate 24 between the toilets under the stairs. You can fill a bottle there.
